What LCSM is very true and probably the most annoying thing about GSAK, however that didn't actually answer your question. What you want to do is also download the My Finds PQ from GC and load that into your database. You can then easily filter out finds from the database. Whatever is hidden from your current view in GSAK is not transferred to your device when you upload.

Yes, definitely upload the my finds query, and only send the unfound part of your file to your GPS.  When I run the Pocket Query for caches to go hunting, I ask for caches that I don't own, haven't found, and which are enabled.  I also limit it by asking for terrain less than 5 since most of the unfound caches near me are paddle caches.  There are still times, when I will have a cache loaded that has been deactivated or archived, so periodically, I delete everything from my GPS and load a new PQ.

There are macros to help you go through and delete archived caches. If you want to do it manually, just upload your new PQs and then sort by the GPX update. If it was archived, then the updated field will be older than the current date. Switching the view to Online mode quickly tells you if they really are archived.
